I recommend the Hotel Asia Center of Japan for a nice room at a reasonable rate. It is near the Aoyama-Ichome subway station by a couple of blocks. I lucked out with great views of Tokyo Tower (ask for a 5th floor room in the annex).

What's a good price for your standards? I suggest you stay at a youth hostel. I don't know about prices, but they might be in the $50 renage, I guess, which I consider a reasonable price.
Pros:
It might be one of the best prices.
You will get to know some people who you can hang out with if you want to have some fun.
Cons:
You might not get the view you want, but I bet you could find some in downtown Tokyo, so you could just go out at night and watch the scenery.
They might have some a curfew, which would suck.
Hey, I see there are more negative things than positive from hostels, but the price is by faaaaaaaaar the most important thing for me (I don't know about you)

that,
and I bet you will use that room just for rest/sleep/bath. and that you will be too tired to enjoy view more then two nights

"Business", capsule and cheap lodgings will all be around the 4,000 - 6,000 yen point. You could probably find a youth hostel for less than that (maybe as low as 2000yen), BUT, views aren't guaranteed and like I said, most places with a view (ie. are in tall buildings overlooking everthing thus giving you a view) would be in the 10,000yen + bracket. Spend a night in a nice hotel, the rest of the time slum it up ;)
