Does anyone know of any places in tokyo where I can visit and be pretty high in the skyline and look over the city? Possibly any restaurants or clubs? Any little ideas are greatly appreciated!

There are lots of high places with a view. As for a bar, the best one I know is the New York Bar, which was featured in the movie Lost in Translation:

In the bar they have decent food, too, but if you want to go for a great dinner, there is the New York Grill right next to it on the same floor. For both, you should definitely make reservations.

Another cool bar is Legato in Shibuya. It's only on the 15th floor, not that high, but it's a great place with a nice view.

For cheaper places, there are many other possibilities, for example some of the restaurants on the top floors of Ebisu Garden Place. Or just for a view, places like Roppongi Hills Mori Tower, Tokyo Tower, or the Tokyo Government building (free).
