I wouldn't worry if you have kept your nose clean and have a valid visa.
In that case, my answer is slightly different. Nothing from my earlier post changes, but I will add this. Japan will not hunt down an overstayer, but there can be serious problems when leaving the country, even if one is 1 day over the visa. Going into immigration beforehand has sometimes yielded softer repercussions. Sometimes.
