My friend got rejected because she was 19 when she applied. Not sure if they apply this rule strictly in every country.
I recommend contacting the consulate/embassy in your country about this.
As long as you have one LOA , you will be fine. I think the second screening is just document checking stuff by the Japanese government. (Read this on some blog somewhere)
Out of the applicants last year almost everyone with an LOA passed the second screening. Only one candidate was rejected...

Why cant you tell them what you have written here? I think its an acceptable answer. Just frame it properly. Eg : during my internship at my institute I came across this topic and I find this more interesting.
I dont think they will argue or judge you for that. People change their research...

In our case, they informed the candidates on different dates. Most of us got the confirmation within 2-3 days after the first person was notified.
